Both are stunning, but Monkey Island 2 is in my opinion one of the most awesome looking game boxes ever, if not THE most awesome.
Though I have to say @Rubacava, that the colours look just a little bit darker compared to what it looks like in real life, in this picture.
Anyway: MI2’s cover takes the MI saga in a darker direction compared to MI1, and I LOVE it. LeChuck looks positively horrifying. Guybrush in the background, is in real pain. We instantly know that this is not a happy-go-lucky sequel and everything is at stake!
Even though CMI is a beautiful game in itself, it still breaks my heart that MI2 was the end of more «realistic-looking» MI. The fact that the art style was NOT cartoonish, while its characters utter these crazy lines of dialogue, is part of what makes the first two Monkey Islands so damn funny. The humour comes out of nowhere. In contrast, you already expect a cartoonish looking character to say some goofy stuff.
(On a side note, the sincere dark nature of the original MI2 cover art makes the MI2 special edition cover just laughable in comparison, but that’s another discussion…)

MI2 is my favourite LucasArts cover of all time, so it definitely gets my vote here!
The FoA one is a lovely Struzan homage, though I do think some of the composition is a bit weird (tbf that's often the case with Struzan as well, and this is a better poster than the one Struzan himself did for some other Indy game!).
The MI2 poster though is, to my mind, perfect. Absolutely stunning art. A great composition, wonderful use of light. Dramatic yet with notes of goofiness, matching the game. I spent a lot of money having a textless version of this printed on canvas and put in a big old frame so it looks like a lost 19th century painting hanging on my wall!

But both MI2 and Fate of Atlantis would surely end up on top, if they didn’t have to compete against each other. Just two of the very best LucasArts covers.

I agree, and it does make a difference if you look at a brighter version of the MI2 box - it looks much better.
However, my eye is drawn more to the Indy box. It's that blue and gold colour scheme again which gives such great contrast and clarity. The details are immaculate, such as the light through the water top left, and the curling stone carvings at the bottom.
My vote goes to Indiana Jones.

Fate of Atlantis is one of my least favorite Great Adventure Games. The second half of the game has zero respect for they player's time. The box colors are lovely, but I cringe at the mere mention of the game, let alone the sight of it. Shame, because the first half of the game is pretty good.
Monkey Island 2 wins for me. It's a great cover (although yes, the version posted above is much too dark), and the game itself has the single video game scene that made me laugh harder than any other (it involves a coffin).

The Indiana Jones cover every single day. I like the Monkey Island box but Indy has this with room to spare for me.
It's like a poster for a 4th movie (that unfortunately didn't happen... until something awful did...) capturing the feel and tone of the franchise.
